Is the controller for this unit waterproof, and will this plug into my Jayco Eagle Fifth Wheeler?

No, the controller is not waterproof. It was designed to be folded up when raining as it would not produce any electricity in those conditions. it is protected being under the panel but if you suspect rain while away from the campsite, I would place a ziplock bag around the controller.
