The owner here had the same problem, he recommends using a Eternabond roof repair kit and also looking into a Reroof Thermoplastic Vent Pipe.
The Eternabond tape works great, you can find this here, Eternabond 60007 StickNBond.
The vent pipe is very unique and there is a video on the page I will link for you. This really made a huge difference for the owner and I hope that you can get the same great use out of it as well. You can locate the perma-boot here-->
