This would not work as it would most likely overcharge and damage the 6 volt batteries. In order to charge multiple batteries they need to be the same volt and kind.

I have two 6 volt batteries connected in series, and one 12 volt battery. Can I connect them at the same time with one the same charger? Essentially its the same as two 12 volt batteries at that point I would think.
