Is there reason or benefit to not place the EMS-HW50C after the transfer switch?
I assume placing the EMS after the transfer switch will also protect the output from the generator.

Since the majority of power issues are from campground power versus a generator it makes more sense to put the EMS in front of the transfer switch. I would say the only time I would move it after is if you frequently use your generator in bookdocking situations or you find your generator does not always provide reliable power.

The downside is that the transfer switch is prone to the effects of bad power. Low power alone tends to cause the relays to fail pretty easily.

I understand, but, is there a good reason to not put the EMS after the transfer switch? Is there a "downside" to putting it after? If there is no downside, why not provide protection form BOTH sources of power.
