Will the 39" wide unit fit a compartment with a 42" opening? Would the 36" model be a better fit

You would what the closest width to the storage bay opening as possible. This will allow you to use the maximum amount of storage space as possible. If your opening is a little wider than 42" than you can go with the 42" x 90". These trays do not require additional width to install.
